As if we have below topology form SW-3 toward SW-1/2 carrying different VLAN 10 & 20 then why MSTP discard packet on inter-link b/w Sw-1 & sw-2 ( as MSTP also checking physical loop) if yes how?

With default configuration MSTP build single topology tree for all VLANs (instance 0)
You need to configure separate MSTP instance for VLAN100
